As far as I know, in the ep3 story leaked by Marc Laidlaw it says that the Borealis never disappeared but in fact it was in a secret dock in Aperture Science, and the Borealis is only in the arctic because the combines were invading Aperture during seven hour war and some Aperture employees used the Borealis to get away from them and the Borealis ended up stopping in the arctic, but who knows what direction the story will take after what we saw at the end of half life alyx and besides that Marc Laidlaw no longer works at Valve

Perhaps they based the modern aperture logo on the one they made for the borealis -"Crap, we gotta come up with a new logo, quick, think of something!" -"Do you remember that old ship we made for no apparent reason? It has a cool logo on it."

Episode 2 came out before Portal 2 even started development.
This is purely from a lore standpoint, not a development one.
I'd assume they made the Borealis after the dry-dock, and there was a logo change inbetween
