The surviving personnel are able to recover and get back to their somewhat normal lives. The HECU were placed under scrutiny after reports of their alleged actions in Black Mesa. Barney finally got Gordon the beer he owed him, and the world could move on. Construction on a new Black Mesa facility began in a non-irradiated crater of a location where Dr. Kleiner, Dr. Vance, Dr. Freeman, and Dr. Magnusson continue to develop their teleportation technology on a decreasing scale. Many xen creatures survived on Earth, becoming less aggressive due to a more hospitable environment. Some headcrabs and houndeyes managed to be domesticated by scientists including Kleiner, becoming normal pets. Nobody outside of Black Mesa or military groups knew what happened, and the world moved on, only able to theorize the cause of aliens appearing. This is the happy ending they deserved.
