They were probably too busy making GLaDOS to care about any of that, and when they turned her on she hated humans and killed everyone.
It seens like black mesa likes studing aliens more then diseases cause they are more interesting then natural bacteria. (Except i don't think black mesa would handle an alien disease if it broke out)
