Lore wise, Its due to the GMan's (And its Employers) impeccable and very purposeful timing along with placements of 'coincidences' to 'aid' Gordon and the Resistance as a whole. I very much doubt the Combine is scared of humanity as of HL2 Ep1 and 2, but it is caught of guard and are very wary of it. The Combine, unlike the resistance, although have their Citadel destroyed, still occupied a vast majority of the earth along with capable Industrial capabilities, and a highly trained army that can crush The Resistance if the GMan (And its Employers) isn't there.
